These scenes were actually shot at A Lighthouse, located in Point Reyes Station, N. California. Google Map

The movie was filmed on location in the towns of Inverness, Point Reyes Station, Bodega Bay and Tomales Bay, tiny coastal towns in Marin County, about 40 miles north of San Francisco.
The house used for Stevie Wayne is in Inverness, CA. The current owners have tried to disguise it somewhat in order to deter gawkers but it is the house. [Thanks to Jeff Haller]
The old Tides dock and restaurant on Bodega Bay were used for scenes where the fishing boats docked.
The gas station and the church sign are located in Downtown Inverness, California.
The opening evening and later night shots of a beach with homes are of Stinson beach looking north towards the Bolinas Lagoon. This is confimed in the Directors commentary on the DVD
I live in Marin and love Drakes beach, I know Drakes is where the little boy finds the driftwood that says DANE. I would know those white cliffs anywhere. [Thanks to Liz Conway]
The actual church itself is located at 25 E. Laurel Ave. Sierra Madre, Ca. 91024. It is the Episcopal Church of the Ascension. [Thanks to Jack]
