These scenes were actually shot at Wayfarer's Chapel, located in Rancho Palos Verdes, S. California. Google Map
Other than the church, Innerspace was filmed at locations in San Fransisco, N. California.
The Flower Conservatory in Golden Gate Park [Thanks to Jonathan Lim]
The mall in which the chase scene takes place when Martin Short receives the injection was filmed in the Northridge Fashion Center in Northridge, CA (in the San Fernando Valley in Los Angeles County). The Mall was shut down for a number of months after the Northridge earthquake in 1994; when it reopened, it was completely different. [Thanks to Amy Levine]
