These scenes were actually shot at A Private Residence, located in Astoria, Oregon. Google Map
The movie was filmed on location in California and Oregon. Locations used include Goat Rock State Beach, CA; Astoria, OR and Cannon Beach, OR.
One Eyed Willy’s cave and the Fratelli’s restaurant were movie sets, not real places.

Lighthouse Lounge –Fratelli's Hideout: “Ecola State Park” Indian Beach [Thanks to Dee83 for the above list]
Flavel House Museum: 441 8th Street, Astoria, OR (Where Mikey's Dad works & waves at the kids riding their bikes) (Also, to the left of the Clatsop County Jail (which is now the Oregon Film Museum) The exterior is still the same and you can even go inside it now. There are Goonies displays inside as well as info. about movies filmed in Oregon/Astoria.
Lower Columbia Bowl: 826 Marine Drive (Beginning scene where Chunk sees the police chase & smushes his milkshake and pizza on the window) (Goonies fans: Go inside and sign the guest book)
Warren Field: Bounded by 18th and Exchange and 20th Street (Opening scene where Andy is shown leading the 'Victory Pyramid') UPDATE: Nicole Kindly updated: Warren Field was closed down and has been replaced by a building :( We watched The Goonies on the field at the 30th anniversary in 2015.
Truck Rally: Haystack Rock, Cannon Beach, OR
Lighthouse Lounge: Ecola State Park (North of Cannon Beach) -if you look down onto Cannon Beach you can see Haystack Rock) The park is gorgeous.
Brand riding Data's sister's bike: Entrance road to Ecola Park (North of Cannon Beach) Also, this same long road is where the four boys ride their bikes (Along this road you can see where Mikey checks the map & lines it up with the rock and where Brand flies off the road on his bike because of Troy.)
Ending scenes when/where the kids are found and where pirate ships sails by: Goat Rock Beach (Just off Hwy 1, South of Jenner in Sonoma, County, CA) [Thanks to TamiJ who kindly wrote in with the above excellent breakdown]
